SRX14373214: Targeted sequencing of M. tuberculosis to examine BDQ treatment failure

Design: Known BDQ-resistance associated regions were analysed, namely Rv0678, atpE and pepQ using multiple amplicons to sequence each target. Samples were pooled and sequenced on an Illumina MiSeq 2 x 300-bp sequencing run with V3 chemistry, or a NextSeq 500 2x150 kit,J5 with a targeted coverage of 30,000 reads per amplicon. At least 20% of each sequencing run was filled with PhiX control, or other amplicon libraries whose composition varied from that of this sample set to ensure base diversity.
